Better to have it with the www
The htaccess changes the non-www to the www version. We have no control over it.
It wont affect anything.
In Webmastertools in your Google account you can tell Google how you would like it to know your site, so just say www
Also put some 301 redirects in place for your links already indexed by Google or as a catch all use the new facility in Configuration / Site "404 Error Page URL" and set it to index.html as at the moment your old links are giving a 404 error but this one isn't petshop2u.co.uk as BP translates that to the www version.

Hmm. We did it for a reason but cant for the life of me remember why....thing is Id rather not rock the boat. Webmaster tools has always been set up to point to the non www.

No not really. So long as your point your Webmaster tools to the www version and take the redirect action (301s) or default 404 errors to your home page, it wil lbe alright. Also, submit your sitemap.xml to Google to give it your new URLs. It will take time but your URLs will be indexed and things will settle down with Google.
If you have too many 301s to do, just do the main pages/categories. Google will re-index your new URLs fairly quickly anyway.
Just redone 1500 redirects....I missed out the categories.....
Will let it settle down and see what is left to do
